Yes, the home page. What I was thinking is that the left side menu could be incorporated into two sections: the top menu and a bottom menu. So a section like "About the code project" could go on the bottom (footer) and some of the technology categories (for example "General C#, C# programming") could be a drop down from the top C# menu. That could free up some space for content.
For example, if you look at the new CNN.com site, you'll see a section menu across the top, static stuff on the botton. And the area in between is all news content links that change almost daily. If you look at cnn.com with the codeproject structure in mind, you might see what I mean.
The reason I'm suggesting it is because first time visitors would most likely use the left menus, along with everything else. But after making codeproject a part of your daily routine, you pull up the site and automatically look for new content (articles, lounge, questions, etc). After a while you forget to even look at the left side menu since it's static. Just my $.02, fwiw.

Suggestion: To show messages in tree like structure as shown in screen shot, the advantage of this would a person can see maximum message in a current view. i am unable to write the proper english of that, so i am attaching the screen shot.

Have you tried the "Thread View"? - in the combobox in the orange bar on top of these messages.

One thing that's small but always annoying and occurs almost daily is that sometimes I'll receive an email notification of a reply to my post in a large thread with levels and levels of posts. When I click on it I'll get to that persons reply but because my post they are responding to is one or more pages up it's nearly impossible to know which of my posts in the thread is being replied to other than context or if they quote a bit.
There are two links in the bottom, one for going to the start of the thread, the original post, and another for viewing the thread separately (which I can't see the use of at all), perhaps if there was a link that went to the message they were directly replying to?

I would call it the "Apropos" link.....but that might be confusing to non-englishers(hey, Shakespeare did it!)....but definitely a good, useful idea.

You might choose to use two words then and top it of with a classy little accent.
But that would reduce the probability it getting accepted I guess...

Would it be possible to have an option to retract a vote? If I accidentally click 1 instead of 5, it would be nice to be able to retract the dodgy vote and revote.

what circumstances we are supposed to use one or the other? Are they actually the same thing? Can we just get a single link that says inappropriate or something because from what I gather a lot of other people don't know whether to click on them or not for a lot of different scenarios.

Spam would be like UCE right (Unsolicited Commercial Advertising).
When someone is harassing others using obscene words or like that, we can use 'Abuse' option.
Abuse option is more powerful than Spam option. Of course, they also have a distinct line of demarcation and boundary between them. Isn't it?
