Well,this looks silly but good question. You can select Web Content Form instead of Web Form and select Master page as required.

i need master page in web application not in website....

in web application there is no select master page check box...

I am using Visual Studio 2010, and there are the option to add "Web Form Using Master Page", "Master Page" and "Nested Master Page" as well.
