Hey Adam,
I would have loved to be able to work through each of these issues in turn to get it all sorted out. I've made changes to the way we handle the GitHub generated HTML and provided a page that allows you to test how it all goes so you can either work around issues your end or yell at us with specific examples we can debug against our end.
I'm also happy to talk about our editors diving in constantly to help editing typos but I can't help with markdown tables because we use the HTML that GitHub sends us based on the README file.
There's tons of things that can be added to this system but I'd prefer to focus on things like the WYSIWYG issues you mentioned. It's a very simple system to provide a very simple and limited solution. The more people who use it, and help us iron out the niggles and help us work through what's important and what's nice, the more able we are to dedicate resources to it.

If someone doesn't mind to get contacted through privatelly, then you should see:
in all his / her forum messages.
When you write an email using that option, the other person will get the message with the email address you used to register here in CP. If he / she wants to answer back using the email... voilà. You have successfully started a private email conversation

Nope, it's only available for Protectors.
Look in your homepage, the "Privileges" tab; near the bottom is the "Have the ability to send direct emails to members in the forums" option.

If a user has this checked in his own settings, the "email" link appears right to the "reply" link... doesn't it?
I have received emails from people that were not protectors or with very very low reputation.
I can't check because I have no other account and if I log off, then I see nothing, not even the reply. Only the "sign in // view thread" options

I think it changed in the last couple of years.
It's quite likely it was being abused - you know what kind of people we get here sometimes.

I think it did not changed basically.
Before a longer time, it was enabled by the default.
What then changed before some years (1, 2, 3?) was, that value was set back to disabled and one has to enable that option expliciltely.

It seems that Top Rank Articles doesn't list any of the top one. By example, my Chess Program in C# was rated third or four in the list and is not anymore in the top 100. Is it a bug or did the algorithm has been changed?

We have a bug. If you check the "include updated articles" then your article appears as #2.

I cannot find any "include updated articles" in the page. Also, the "Order by" combo box doesn't do anything.

Just wanted to let you know that I'm experiencing issues with the Top Ranked Articles page as well.
For me, every way of filtering or ordering on that page is broken.
It just doesn't change anything.
I can't find an option to include updated articles either.
