My site using this theme was recently hacked and flagged as containing malicious badware.

When I view the source code for the home page I have identified a line of code that does not look like it belongs with a link I do not recognize…

So take it out.
If you didn't add it, and you were hacked, then it is probably a remnant of that.
Best solution:
1) Take a backup of the site as is (in the hacked state) and store it somewhere safe, clearly marked as "hacked" or "quarantine".
2) Upload a temporary site which explains you are off line for technical failures.
3) Restore your website from your backup of the working (pre hack) site on the development machine. You do have one, don't you?
4) Identify and fix the security breach.
5) Upload the new, safer site to your host.
