I cheat.
Outlook I have configured to use POP3, but the Gmail Android app is configured to use IMAP
That way, while Outlook is running it gets every mail and removes them from the server - then when Gmail checks it only finds new items and doesn't remove them. When they disappear from the server into Outlook, they vanish from the phone at the same time.
Might not be exactly what you want, but it works for me.

Seriously though the Gmail app is great I have access to all my emails and it doesn't use too much space at least on my phone.
I collect all my emails from all my accounts into Gmail though, that may not work for you.

With IMAP you should be able to select the number of days to sync. (At least I have an option to select "One day", "Three days", "One week" and so on.) Mails older than that are automatically removed from the phone when the app starts to sync (the mails remain on the server though)

Simply change your settings of the stock application to POP3, or simply manually remove the server settings, and delete your email. The application has no way to delete them from the server then.

That is also a good option, I've made what @Nicholas_Marty suggested and it worked, the only issue was that it left the last day mails on the income box.
When trying to delete the account itself the program explains that it will delete all the e-mails from the device completely.
Tried it and it works.
