Implementation wise, yes, there are a few other things that might, like the crypto services and maybe even System.Xml. But Microsoft does have managed versions of those, used by things like Rotor and Singularity (maybe not Rotor; I can't remember). Also, I'm pretty sure the high security package and MSXML can both be installed on Server Core.

There are a lot of non-GUI stuff in .NET 3.0 as well (which is why I brought up CardSpace), but in all likelihood, they depend on higher-up Win32 functionality that probably would't be implemented on Server Core.

This being due to the simple fact that WinFX was, until just a few months ago, being developed by its programmers with the assumption that it will only be running on XPSP2, Server 2003 and Vista.

The problem is more potential risk than immediate consequences, which in terms of business, is bad enough. I'm sure with a mess like .NET 3.0 in the framework, I'd be wary of using it until I sat down with the implementors and was personally convinced that it can be implemented in time for V1.
